Two other reasons come to mind:

1. Apple is not afraid to innovate. The company constantly moves forward. All Microsoft does is copy what others have done before. Think Bing/Google. Excel/Lotus 123.

2. Apple never gave the computer using public anything like Vista. Microsoft forced this train wreck of an OS down our throats and then had the audacity to sell us the replacement, Windows 7.

Here's some data that ties into your thought of future growth

Microsoft revenue:
'06: 44B
'07: 51B
'08: 60B
'09: 58B
Last 4 quarters: 60B

Net income:
06: 13B
07: 14B
08: 18B
09: 15B
Last 4 quarters: 17B

Apple
Revenue
06: 19B
07: 24B
08: 32B
09: 42B
Last 4 quarters: 51B

Net income:
06: 2B
07: 3.5B
08: 5B
09: 8B
Last 4 quarters: 10.9B

First thing to note is that there is overlap between the data from the last 4 quarters and the '09 annual numbers. However, the Apple and Microsoft fiscal years don't match up, and I didn't want to provide partial year data (or even projections based on that data) because the two companies may see different spikes during the year).

What's my point? The Microsoft revenue and income numbers are pretty flat (although there was good revenue growth between 06 and 08). The Apple numbers are in a consistent growth pattern.

Whether or not this means that Apple is worth more than Microsoft is debatable. However, it's logical to have expected Apple's stock to out-perform Microsoft's during this time span.
